Was on the phone with Verizon today and the lady on the phone advised me that I should dial *228 to update my phone, to help with dropped calls and something else. I'm not sure what this update is, but my phone is rooted... is it safe/advisable to dial *228 and perform this update?

Sure is! Here's some info about *228 and what it does:
Just to dispel myths about OTA (*228) programming - Verizon | Forums and Blogs - Verizon Community

I use *22899 which does both options at once so there is only 1 phone reboot involved.

It should be noted that *22899 should not be used for your cell phone as an alternative to Option 1. It was used as a means of programming a non-voice device only (it's what the BBA cards use when selecting Options-->Activation). Doing it to a normal cell phone can have undesired effects on the device and I would not recommend it. (Quoted from the article above)

I use *228 and then option 2. It will reboot once and update your roaming capabilities. This is all I have ever done and unless you are activating a phone option 1 isn't necessary.
