OP, have you tried Android Pay at stores?
If it works at stores then it's the Subway's processing system's Issue.
If it doesn't work at stores then you have a hardware issue.

1.) Uninstall and install Android Pay
2.) Factory Reset (Doubt you would want to do this)
3.) Turn Off/On NFC make sure Tap and Pay is selected
Seems like a Hardware issue to me though. If you say it works a few times.

Also, try clearing the cache for Google Play Services. My N6 would crash with a "something went wrong" error whenever I tried to add a card to Pay, and no amount of rebooting or uninstalling of the Pay app had any effect. The issue disappeared when a friend tried this as a last resort.
