Eddy, I get a message saying deleting will also delete all of its messages contacts and other data from the phone

It wont remove a contact that has been duplicated by FB, eg one that I entered via my phone contacts list will it?

It won't touch anything other than Facebook data. I remove mine semi-regularly to force the update of Facebook profile pictures that won't update. It just removes all Facebook stuff from the phone.
