Searched and Googled around a little but no one says this outright...

Does upgrading to OTA on an already rooted phone replace the flashed recovery?

I've got a Galaxy Nexus rooted with an unknown maybe stock ROM (I don't know how to tell what I've got installed) and I've flashed ClockworkRecovery on it. GSM version of 4.0.4 wants to update and I'm not really sure what will happen. RomManager doesn't recognise my ROM for an update through, so for now I'm kinda stuck.

If you don't know what rom you have on your phone i would suggest restoring to stock and proceeding with the update. Then re root.

I would tell you to go ahead and take the OTA but i don't know what will happen since you don't know what is on your device.

Rom Manager isn't involved on OTA's so just leave that part out of the equation.
