Root Insufficient Permission

I have a rooted Evo now running 3.30.651.3. I have Astro File manager. I've been able to flash ROMs and radios and all is good, except I have tried to access several files for things such as bluetooth and boot loader ".png" images. When I try to change the name of them or to replace them I am getting a "insufficient permission" message. If I am rooted and can do all the other things that require root, why can't I access these files.

Also, when I try to "Fix Permissions" from ROM Manger, I get "An error occurred while attempting to run privileged command!"

What's going on with this? Any help is appreciated.
 
I get this problem sometimes when I'm just about to take a picture. Usually telling me it doesn't have permission to write to the sd. Really irritating. I think one time it happened because I had astro accessing the card at the same time and didn't close it? Every other time I just had to restart the device. I assumed it was because I hadn't fully rooted. I still had S on and nand locked. I'm looking forward to any answers you get. Sorry I'm no help.

Actually I neevr even knew about that. It is a recent problem. Only started occurring about the last month or so... maybe 6 weeks. I'm preparing to wipe the phone and reroot so maybe I'll format the SD too.
