So your able to flash back to the Stock OS?
Is your phone still Rooted after installing the Stock OS?
There seem to have been a few complications with the Stock OS with those who have installed it. Any comments on it?
I have some experience with my Eris forcing updates into it. So hopefully that'll help out in Rooting.
(Haven't rooted yet, might wait until 2.2 is officially out; to weigh my options)
Since you don't know how to unroot I have to ask why did you root in the 1st place? People who don't know what they are doing really have no bizz rooting...

download file and rename to: PC36IMG.zip (make sure not to name it (PC36IMG.zip.zip)) just PC36IMG.zip
put this file on your SD card (sounds like you'll need to take SD card out of your phone and use a usb adapter to put the file on your card.
turn phone off, hold volume down and power button, go to recovery option using volume up/down buttons and load the PC36IMG.zip file ( i think you just select 'yes' to load new file
good luck! you will have a locked out of box EVO again.
then update your system with the OTA updates
maybe do some more reading on the xda site to learn about rooting and roms
