Battery Monitor for extended life battery?

Ok well i just got in my extended life battery for my droid by Motorola but the battery monitor dosent acknowledge the battery it will drain down to 5% and stay there giving me low battery messages but if i turn off the phone and turn it back on it says full again is there a way to get it to acknowledge the battery so i can get an accurate reading on how much life it has left? i have the extended life battery by seidio with the extended back piece.
