Yeah I'm on stock android i don't think I'll be rooting anytime soon. You're right about the other apps they don't work at all. Light flow only one that does work.

Same here, stock rooted and it has worked great for me. Just set up each app in light flow the way you would like the notification to work. Sounds and LED working fine for the apps I am using.
I contacted the developer about this. No, it can't - but it used to have this ability. Google made a change that prevents it. As a workaround he has made it possible to have different labels have different colors (this may be paid version only, I'm not sure.) I haven't played with it but in theory, if you have a label applied automatically to an incoming message, you can have a different color for those. I'll set a couple up to test...
EDIT: I couldn't get this working. The feature is there, but I can only get the inbox notification color to display.
