It just means that root explorer needs root access so you can use it to access the root directories/files and make changes if you need to like removing an app. All root apps require this access.

Choose the third option to "remember choice forever" and click allow. Then you'll have full access to all files and directories in your phone with root explorer.

Yes, when you have just rooted, the first time apps that need root, like root explorer, you will get this message. Allowing them gives you access to the system directory.

Apps that require root give you a wide variety of options to control your phone. You will see this with apps that can extend the capabilities of your phone,

Some are great, like root explorer, but be wary of what you delete, so you don't brick your phone. Make sure of what you are doing.

Read. Read. and Read again the All things Root section for your phone. Don't experiment, if you do not understand what you are doing. It takes time, but it is well worth it.

I have root explorer, but use it as a file manager.
